Patterns of Neuclotide Sequence Diversity in Wild and Cultivated Soybean

Abstract


Functional gene fragments were chosen in wild and cultivated soybean with geographical representative for the study of the genetic patterns and the rule of its change during domestication process on DNA sequence level to learn the molecular process of soybean domestication and the molecular mechanism of soybean origin and evolution. The main results are as follows:1. Thirty five DNA fragments, in total of 16,779bp, have been successfully sequenced in all of the 87 soybean accessions. 176 and 97 SNPs have been found respectively in wild and cultivated soybean and the SNPs frequency (θ) are 2.22×10-3 and (π) 1.91×103 in wild soybean and (θ) are 1.18×10-3and (π) 1.43×10-3 in cultivated soybean, which indicated that 46.8% (θ) and 25.1% (π) of nucleotide diversity has lost during the domestication process.2. During soybean domestication process, 36.5% (θ) and 40.7% (π) of SNPs frequency in coding regions and 50.7% (θ) and 18.6% (π) of SNPs frequency in noncoding regions has lost which indicated that more SNPs frequency has lost in noncoding region. And lost of 45.4% (θ) and 48.5% (π) of frequency of the synonymous SNPs and 19.7% (θ) and 22.9% (π) of that of nonsynonymous SNPs indicated more synonymous SNPs frequency has lost.3. Mainly rare SNPs and rare haplotypes accompanied with some common SNPs and haplotypes has lost during the domestication process of soybean.4. Four genes (X63198, L42814, M98871 and U87999) in wild soybean and two (D26092 and L00921) in cultivated soybean appeared to be evolving primarily under selection.5. Wild soybean accessions from Lingling Hunan province and Gaochun Jiangsu province appeared to be most closely to the cultivated soybean which indicated that the origin of cultivated soybean is multicentre.Here characteristic of genetic structure and its rules of change during domestication process of wild and cultivated soybean have been proposed and the possible function of selection has been discussed.
