Abstract


The protein folding problem is one of the topics at the forefront of biological research. Order to quantitatively explain the observed facts in the process of protein folding, a common mechanism for uniform interpretation of the single-state and two-state protein folding at the amino acid level, proposed a general model of protein folding. Taking into account the \The stage is folded from the beginning to the formation of the first N natural contact (assuming protein, total N natural contact). In this process, the solvent molecules in the random interactions in protein folding dominant, this stage is the protein folding rate determining step; second stage is to the formation of the natural state of the process from the formation of the N-th natural contact. In this way, the time used in the first stage is approximately protein folding time. Based on theoretical assumptions, the use of the master equation, the expression of the protein folding rate (or folding time) can be obtained. Further analysis showed that the different folding conditions corresponding to the different parameters of the model range, which correspond to different protein two-state and single-state folding patterns. We selected a small protein the 66 folding rate and the natural structure of the two-state known, write a program to calculate the natural contact number. The analysis found that the the natural folding rate nearly linear relationship exists between the number of natural contact number, the results predicted by this theoretical model is consistent. However, analysis shows that the theory predicts that the fastest protein protein folding time with the experimental observations fastest folding time match quite well. Protein folding model established in this paper, on the one hand, to make up for the defects the popular folding model can not be quantitatively explain some experimental phenomena, also available to a unified description of the two-state and single-state protein folding mechanisms.
